The post title says it all, I want to know how to start EEO from command line. I'm using the flash player from the github post and I don't want to have to invoke the EEO file manually every time I want to play EEO.

Just run the Flash projector with the path to the EEO SWF as a parameter. I assume you know about setting PATH variable to your convenience in whatever OS you're using.
Alternatively, you can configure Flash projector to be the default app for opening SWF files. That way you double-click the SWF, instead of running the projector and opening the SWF after.

When I open a swf file with the standalone flash player that came with EEO it did nothing, Perhaps it has to do with the same reason why running EE_Offline.exe doesn't autostart the game either?

I have the Flash projector from the Flash debug downloads site, and I configured it as I mentioned. I double-click the EEO SWF and it loads. I don't know about the EXE.
EDIT: I could run the EXE just fine. I see it has a built-in projector, so it should work regardless of the Flash version installed in the OS. I'm really confused now.

The devs listed that as a known issue so I must not be the only one who has that issue, But I'll try the official download and report back what happens.
Edit: Didn't work, with the official download either.

Tried re-downloading the SWF? Just to make sure it's not a corrupt file issue.

It's definitely not the swf, It runs fine if I drag it over the player after I open it, The problem is just getting it to start with the player automatically.

Assuming Windows 10, but should work on any Windows version >= 7.
Try downloading this projector. It's the one I use: 32.0.0.387
Then, right click your SWF, hover on Open with and click Choose another app. In the app list, press More apps, and scroll down until you see Look for another app on this PC.
Then, locate the projector I sent, and click Open.
If that itself doesn't work there might be something wrong with your Windows installation that I can't help with.
As a last resort... do exactly what you initially wanted to do.
Put both the projector and SWF in the same folder, then open the command prompt, go to that folder, and run:
flashplayer_32_sa.exe "EE_Offline.swf"

It's still not working, I find this really strange becuase I run almost all my apps like this including emulators, etc. and I've never had issues invoking files like this until now, And even now it's only happening with flash player.

Oh... Tried with another SWF that isn't EEO? Here's a old clone you can try to run like that. Just check if it runs.
If that doesn't work... Please send me a screenshot of the properties box for the Flash projector I sent. I want to compare the size in bytes with the one of the file from my end.

The standalone Flash Player from Adobe does not initialize SWFs when the '-relaunched' parameter is included. You can use a hex editor (i.e. HxD) and search for '-relaunched' as a Unicode string and replace it with the following:

I'm not sure exactly, but the little explanation that I have heard was that it has to do with some conflicting DLLs in the same path. I don't think that's correct, however. I think the best option is to just patch the executable since the parameter appears absolutely useless otherwise.
