if we're talking about Portal/Portal 2 here, GLaDOS definitely deserves my respect. her humour in co-op levels of Portal 2 is pure gold and the singleplayer campaign is also amazing, thanks to her.
as for all the computer games in general,
Soap MacTavish from the CoD Modern Warfare series was a great character (don't tell me you didn't cry on his death in MW3)
i also liked J'Zargo (khajiit mage at Winterhold college) from TESV: Skyrim, Lydia is probably worth to be mentioned as well
also Haytham Kenway and Ezio Auditore from AC III and AC II respectively are cool dudes

however i don't have a specific favorite character
