I would whole heartedly recommed not using something like bootstrap; make a website from the ground up and you have more creative freedom and you can do anything you like - it probably takes longer but it gives a much better result.
Use https://www.codecademy.com/ to learn with and http://codepen.io/ to play around with designs.
The great thing about Codepen is that you can see what everyone else is doing, get help, and see the source of the page right out in front of you, *cough*
Also, on Codepen people make blogs with some really good insight into some of the best web designers http://codepen.io/posts/

I have an issue with this, all formats should be designed with equally as much thought
Doesn't scream 'ready for anything', if that navigation bar was made by hand there would be no issue with one half going onto another line.

I can help you with proper web development resources, I like my Node.js - so I'd recommend (Node.js), Heroku, Yeoman, Grunt, Meteor and there are countless other Javascript add-ons which when you start developing if you think you need something it probably exists - if it doesn't JavaScript is not a difficult language to learn.
PHP is alright and has it's use in small applications but better options can be used, node is to php/html as computer is to book
