If you put any Background color behind a portal the portal faces Downwards. no matter which way it was point before And it completely makes it so the portal does not work.

I haven't noticed this. I tried to test it and it didn't happen for me. Maybe I mistunderstood? Could you try posting a link to an example with and without the backgrounds?
