Try using the inspect element to get the .swf link inside the code (click on the game window with that thing that allows you to pick buttons on the page)
Then paste the .swf link in the standalone Flash Projector

Was bored at school so I just made a form with a internet webrowser. Copy and pasted the link of the flash and that worked too. Not sure if it's optimal tho
Edit: Tested this for KONG. Login button doesn't work than.

Then paste the .swf link in the standalone Flash Projector
I don't think that would work because there would be no way to input your login details.
I think someone could easily make a client where you could login with kong.

Actually, maxi's got the right point here. The embedded SWF (last time I checked) calls a file from EE.com called kongregate_iframe.html. We call that file with our authentication data right there in the link.
So, with that setup, you'd need to use a web browser with the embed, which would build the page with you authenticated.
Or you could go to that site and download that code... but it'd still need to be an embedded SWF, not downloaded.
